I realize that a VS 2005 web site does not have a project file (which we need to customize to use MSbee) as VS2003 does so how do we handle that ?

MSBee is designed to work with VS 2005 projects that were converted from previous VS 2003 projects. It was not designed work with projects initially created on VS 2005 as they might be using .Net 2.0 only features.

This is especially true for VS 2005 web projects. If the project was created initially in VS 2005, it will use partial classes which are new to .Net 2.0 thus .Net 1.1 compilers will not even be able to compile the code.
